Recent revealing of US and UK efforts in deliberate weakening of civil cryptographic systems just confirms the well known fact: no one can trust proprietary or "closed"-source software in aspect of privacy and security. Though use of Open Source software and open systems could be a solution of this problem. Bruce Schneier give some useful tips. But it seems to be a bit difficult to maintain private communication, due to the fact you cannot force other people to use same secure tools. Even it is illegal to use cryptography without "backdoors" in some countries like Russia.

By the way, most of people do not care on personal privacy. Obviously, if you store your files and mail in "cloud" service provided by Google, Microsoft or other company, with slight encryption or without any - you should understand that this information could potentially become public. But seems, there is no problem of this for the mayor part of Internet users.

Ponencia en Seminario de Botánica sobre Evolución tectonica de Centroamérica

Hoy presente mi ponencia en este ciclo de seminarios de Botánica Sistemática (XXXV ciclo de Seminarios). Tema de ponencia: Evolución tectónica de Centroamérica y sus implicaciones para la biogeografía.

Resumen:

La teoría de la tectónica de placas, que se desarrollo a partir de la hipótesis propuesta en 1915 por Alfred Wegener, representa uno de los paradigmas centrales de las Ciencias de la Tierra. Los estudios de la tectónica de placas, realizados en la última década, resultaron en una importante actualización de las reconstrucciones paleogeográficas de la región de México y Centroamérica. Así, Keppie (2004), Weber et al. (2010) rastrean la historia del microcontinente Oaxaquia y de las estructuras relacionadas desde su surgimiento 1.2 Ga en el margen de la Amazonia. Rogers et al. (2007) y Morán-Zenteno et al. (2009) analizan la evolución del bloque Neoproterozoico Chortis, que corresponde al terreno de las actuales Nicaragua y Honduras. La reconstrucción de Pindell et al. (2005), Pindell y Kennan (2009) abarca los últimos 200 Ma de la evolución tectónica regional del Caribe, Golfo de México, Centroamérica y Norte de Sudamérica. Ferrari et al. (2012) analizan la secuencia de eventos volcánicos en la Faja Volcánica Transmexicana desde el Mioceno Temprano.



La inferencia de eventos paleogeográficos en la evolución de la diversidad florística en los Neotrópicos puede ser muy alta, como esta propuesto, por ejemplo, en el análisis de Gentry (1982). La reconstrucción actualizada de la secuencia de eventos paleogeográficos y paleoclimáticos en los Neotrópicos forma la base para una nueva síntesis biogeográfica, los elementos de esa síntesis en la aplicación a la evolución de la flora están trazados en Hughes et al. (2013).

Bayesian phylogenetic analysis of Grammitidaceae

Materials for reconstruction of Grammitidaceae phylogeny (part of my current research). 
First attempt with cpDNA (rbcL, atpB, trnL-F) for 217 samples from GenBank using Bayesian inference. 
Tools: MrBayes 3.2.1 x64 + BEAGLE, jModelTest 2.1.3, Geneious 6.0.6 Trial, FigTree 1.4.0, Tracer 1.5, (+ BEAST for molecular clock tests, not included to this post).
Options: models selected with Akaike information criteria (atpB = TVM+I, rbcL = TrN+I, trnL-F = K80+I); 15·10⁶  generations in Markov chain Monte Carlo sampling, 10% burn-in, 27000 resulting trees, tree selection criteria Posterior Probability > 0.5.
Resulting tree looks like nice, but there are some basal polytomy and many of basal nodes are weakly supported. Reconstruction for New World genera looks compartible with published papers, but topology for genera from Tropical Asia seems to be an atrifact of poor sampling (according to M.Sun. comments). Not so bad for first attempt, after all.

Paleobathymetry data preparation How-To

You can download Dietmar Muller & Maria Seton (2008) data on paleobathymetry and oceanic crust age during last 140 Ma at http://www.earthbyte.org/Resources/palaeoagegrid2008.html

1. Extract contents of age_depth_bath_0.bz2 with any suitable archivier (like 7-zip).

2. Using Open Source tool set GMT (General Mapping Tools, http://gmt.soest.hawaii.edu/) ver. 4.5.9 64-bits (Windows 8) to process data.
Set table data delimiter:
gmtset.exe FIELD_DELIMITER=,

Extract three columns of data from table to make XYZ format ASCII file:
gmtconvert.exe age_depth_bath_0.xyadb -F0,1,2 -V > age_0.csv
Fore some reason, xyz2grd produce inverse projected grid (south-north is switched), so it is necessary to make nagative values of latitude in table:
gmtmath.exe -C1 -V age_0.csv NEG = age_0i.csv
Convert to netCDF grid of floating point values:
xyz2grd.exe age_0i.csv -Gage_0.flt=nf -N0 -Rd -I0.1 -V

Add header to this grid:

Ponencia en Seminario de Botánica sobre sistemática de helechos

Hoy presente una ponencia en XXXIV Ciclo de Seminarios de Botánica Sistemática del Instituto de Botánica de la Universidad de Guadalajara. El tema de mi ponencia fue "Nueva Propuesta de clasificación para los helechos leptosporangiados del clado Eupolypods II y su radiación en el Cenozoico". Presentación se basó en revisión de recientes articulos de Rothwels et al. (2012 a, b), con referencias a clasificación de Smith et al. (2006).



Resumen:
Las relaciones filogenéticas de los helechos y las plantas afines fueron profundamente revisadas durante la última década, utilizando los datos moleculares y morfológicos (e. g. Smith et al. 2006, Schneider et al. 2009). La nueva hipótesis sobre las relaciones filogenéticas fue base para clasificación, propuesta en Smith et al. (2006). Sin embargo, la evolución en el orden Polypodiales, el más diverso de los helechos con ~7230 especies no fue reconstruida con una resolución satisfactoria. El reciente trabajo del grupo de Rothfels (2012a, 2012b) está enfocado a uno de los principales linajes en Polypodiales, conocido como Eupolypods II. La nueva hipótesis filogenética, propuesta por estos autores para este grupo, implica modificaciones en clasificación a nivel de familias.
Durante la reconstrucción de las relaciones entre los miembros de Eupolypods II, los investigadores han resuelto una compleja situación filogenética, relacionada con la rápida divergencia entre los linajes en los inicios del Cenozoico. La rápida diversificación de los miembros de Polypodiales durante el Cenozoico, es determinante para la actual diversidad de los helechos leptosporangiados (Shcuettpelz y Pryer 2009). Esta diversificación puede estar relacionada con el surgimiento de nuevos nichos ecológicos en los bosques dominados por angiospermas. Sin embargo, en la historia evolutiva de los helechos leptosporangiados, que inició hace 350 Ma en el Carbonifero, se reconocen por lo mínimo tres episodios de diversificación y radiación que han sucedido sucesivamente, combinados con las extinciones posteriores. Solo la última radiación puede estar vinculada con la ocupación de los nichos en ecosistemas dominados por angiospermas.

Historia de teoría de simbiogénesis: Margulis vs. Mereschkovsky y Kozo-Polyansky

La teoría de endosimbiosis hoy el día está plenamente reconocida como parte de paradigma de evolución de las eucariotas. Esta teoría frecuentemente se atribuye a evolucionista estadounidense Lynn Margulis (1938-2011), quien desarrollo su hipótesis sobre evolución de células eucarióticas en los finales de 1960-s. Esta teoría la hizo muy famosa. Pero en principio no fue fácil para ella lograr que comunidad científica aceptaba su propuesta; antes de ser publicada en 1967, el articulo original fue rechazado en 15 revistas científicas respetables.

 Para Lynn Margulis en 1967 paso inadvertido el hecho, de que su propuesta no fue completamente nueva para la ciencia. Al revisar con mayor detalle historia de este descubrimiento, no se puede omitir contribución de varios científicos de los finales del siglo XIX - inicios del siglo XX. Hoy el dia está claro que prioridad de este descubrimiento no pertenece a Lynn Margulis.

Boris Kozo-Polyansky (1890-1957)


En particular la hipótesis sobre endosimbiósis de cloroplastos fue inicialmente publicada por científico ruso Konstantin Mereschkovsky (Константин Сергеевич Мережковский) en el año 1905. El botánico ruso Boris Kozo-Polyansky (Борис Михайлович Козо-Полянский) seguio desarrollando las ideas de enbosimbiósis y simbiogénesis como un principio fundamental de la evolución, publicando en 1924 el libro: "Symbiogenesis: A New Principle of Evolution".
(La reciente traducción de este libro a ingles, editado por Victor Fet y Lynn Margulis, fue publicado en 2010 libro en amazon.com libro en Google Books ).

 Misma Lynn Margulis posteriormente reconocía prioridad de K. Mereschkovsky y B. Kozo-Polyansky sobre concepto de endosimbiósis y su papel en la evolución. Margulis supo por primera vez sobre existencia de los autores rusos que la han adelantado con la teoría de simbiogénesis solo en 1975, cuando ella fue invitada a una conferencia en Leningrado (URSS, actualmente San Petersburgo), organizado por conocido botánico Armen Takhtajan.

Some years later, in 1975, she and Peter Raven, a botanist and also a supporter of this theory, were invited to a panel session in Leningrad about the origins of chloroplasts, organised by the Armenian-Russian botanist Armen Takhtajan. It was then, Margulis and Raven plausibly assert, that they heard about Boris Mikhaylovich Kozo-Polyansky for the first time.

Lynn Margulis: From the very beginning the Russians said natural selection was a process of elimination and could not produce all the diversity we see. They understood that symbiogenesis was a major source of innovation, and they rejected Darwin. If the English-speaking world owns natural selection, the Russians own symbiogenesis. In 1924, this man Boris Mikhaylovich Kozo-Polyansky wrote a book called Symbiogenesis: A New Principle of Evolution, in which he reconciled Darwin’s natural selection as the eliminator and symbiogenesis as the innovator. Kozo-Polyansky looked at cilia—the wavy hairs that some microbes use to move—and said it is not beyond the realm of possibility that cilia, the tails of sperm cells, came from “flagellated cytodes,” by which he clearly meant swimming bacteria.

Aunque durante muchos anos permanecieron desconocidos роr el mundo academico occidental, llevada роr su extraordinaria honestidad intelectual Lynn Margulis ha promovido у divulgado tanto las aportaciones de Merezhkovsky, Famintsyn у Kozo-Polyanski, соmо los trabajos del estadounidense Ivan Е. Wallin, a los que rесоnосе у reinvidica соmо sus predecesores cientificos (véase, роr ejemplo, Margulis 1991а о еl capitulo 6).

Es verdad que Margulis conocia, de mаnеrа indirecta, аlgunas de las hipótesis de Merezhkovsky у Wallin (Sagan 1967) у que hubo otras propuestas sobre еl origen de los еucariontes mas о menos simultaneas а su teoria (Goksoyr 1967). А pesar de las ambiguedades de un esquema esencialmente especulativo, раrа Merezhkovsky еl amiboplasma соnstituia еl precursor evolutivo de lo que hoy llamamos nuсlеоcitoplasma [...]


En 2010 Margulis publico un articulo sobre contribución de los científicos rusos en desarrollo de la teoría de simbiogénesis, donde se menciona que trabajos de estos autores rusos quedaron fuera de alcance de muchos de los científicos anglófonos.

Sobre descubrimiento y venta de Alaska

1) La primera expedición (1725-1730) de los capitanes Vitus Bering e Ivan Fedorov, el arribo de los rusos a las costas de Alaska, descubrimiento del estrecho de Bering.
2) La segunda expedición (1732-1741) de los capitanes Vitus Bering y Aleksey Chírikov, descubrimiento de islas Aleutianas y desembarcamiento en las costas de Alaska.
3) Establecimiento del primer poblado ruso en America, en la isla Kodiak (una de las islas Aleutianas) por Grigori Shelixov en 1784.
4) En 1867 venta de Alaska y de las islas Aleutianas a Estados Unidos de America, por 7.2 millones de dollares.

Software for Google imagery workflow (DigitalGlobe visualization to GeoTIFF file).

Step 1. Generate set of landmarks in KML format for Google Earth application with PlaceMaker 2 application (by zed), according to guide.
Step 2. Open landmarks in Google Earth 5.2 (or Google Earth 6), select landmark layer and "play trip" to download all desired area to application cache.
Step 3. Extract information from Google Earth cache with CacheMaster 2, saving in SAS format.
Step 4. Use SAS.Планета 110216 application to visualize area in base of cache content and to merge image fragments (tiles) for selected area into entire image, save image in BMP format, and georefferencing information in any text format. Use information from SAS GIS site.
Step 5. Use gdal_translate application from FWTools 2.46 to assign georeferencing and convert image to GeoTIFF format.

P. S. SAS.Планета and some other applications requires russified windows to represent GUI in the correct form, even if you select English as interface language. To deal with it I installed virtual machine (Microsoft Virtual PC) with Russian version of Windows XP. Читать дальше......

GeoTagging of gigital photos how-to

Tools for GeoTagging of digital photography.

Hardware: GPS Garmin Summit HC + Digital camera Canon EOS Rebel XS + PC
Software:
1. Canon EOS Utility 2.8.1
2. DNR Garmin 5.4.1
3. GPSCorrelate 1.5.6 (win)
4. ExifTool 8.52 (win) + ExifTool-GUI 4.08 (win, optional)
5. MS Excel 2007
6. ArcGIS Decktop 9.3 or any compatible GIS application

While taking photos, digital camera clock should be verified with GPS time, don'to forget tunrn on GPS and to record track.
Step 1. Download photos from camara with EOS Utility (in JPEG)
Step 2. Download GPS track with DNR Garmin (save in GPX format, also it is useful to save it in vector SHP format to have track visualization)
Step 3. Use GPSCorrelate to set individual EXIF geographical metadata in JPEG pictures (whole directory) in base of GPS track (check that Time Zone setting is correct)
Step 4 (optional). Extract geographical metadata just stored in JPEG pictures to list in text file, using ExifTool. In command line it looks like: exiftool.exe -T -r -filename -GPSLatitudeRef -GPSLatitude -GPSLongitudeRef -GPSLongitude -GPSAltitude -DateTimeOriginal e:\Photoes_temp\ > coord_list.txt
Step 5 (optional). Import text file as tab separated table to Excel, use formulas similar to next ones: [=LEFT(C2,FIND(" deg ",C2,1)-1)], [=MID(C2,FIND(" deg ",C2,1)+5,(FIND("' ",C2,1)-FIND(" deg ",C2,1)-5))], [=MID(C2,FIND("' ",C2,1)+1,(FIND(" N",C2,1)-FIND("' ",C2,1)-2))], [=I2+J2/60+K2/3600] to transform strings with coordinates to degrees with fractions.
Step 6 (optional). Import Excel file to ArcGIS, visualize table data using "Display XY data" context menu option (don't forget to select correct coordinate system, like GCS_WGS_1984, or another one depending on GPS data), save visualized layer through "Data->Export data" like point shapefile (SHP). Россия - непревзойденный пример того насколько различными могут быть представления просвещенной элиты и остального населения (масс). Это очевидно сейчас, но, вероятно, было не так очевидно в конце 80-х - начале 90-х. Тогда в воздухе витал фантастический идеализм, казалось что всё возможно. Казалось ещё что мы все вместе и за одно, ну, или, почти все. Подобная иллюзия кажется следствием "советского", следствием идеологии "свободы, равентсва, братства". Отсюда и либерализация, имевшая место в момент конца советской империи. Массы тогда были заражены идеологией свободы, которая, в сущности, была преобразованной советской идеологией. Но потом идеология была забыта. Оказалось что для людей забота о насущном и меркантильном важнее идеалов. Новая экономика способствовала забвению идеалов, так как каждый вынужден был выживать сам. Пока просвещённая элита грезила обществом свободы, для масс на первом месте были экономический кризис и несправедливость повсеместного грабежа. Отмена либерального развития была, к сожалению, неизбежной таких экономических условиях, несмотря на вялое противодействие интеллектуалов. Некоторое время либерализация продолжалась за счёт инерции истории. Но вскоре нашлись лидеры разобравшиеся в том что массы жаждут "хлеба и зрелищ", а не свободы. Либерализм был нужен элите, но оказался ни к чему массам. А уж, тем более, свобода масс не нужна власти. Узурпация власти и ущемление прав подаются как благоприятные для масс явления, часть "стабилизациии" и "порядка" в интересах большинства. В то же время ясно, что интересы власти узко корпоративные. Либеральное развитие осталось в прошлом, шанс упущен. Просвещённая элита, тем временем, сильно поредела.

Идея клуба чтения

Размышляю, не организовать ли клуб чтения русской литературы? Это могло бы стать своего рода реаламой моих уроков русского языка как иностранного в Гвадалахаре, продолжающихся в рамках новой Академии русского языка. Мои частные уроки переменовались с недавних пор в академию, хотя на самом деле изменений пока никаких, только смена названия. Конкуренция в преподавании русского в Гвадалахаре обострилась, в настоящее время существуют несколько официальных курсов и ещё больше частных преподавателей. По этой причине я решил зарегистрировать домен www.rusoguadalajara.com и разместить там сайт новой Академии. Может быть, это позволит получить преимущество в конкуренции с другими людьми. А может быть, даже удастся сотрудничать с конкурентами.

Нужно отметить, что уроки русского никогда нельзя было назвать моей основной деятельностью, за семь лет практики, у меня было несколько десятков учеников, но никогда больше пяти одновременно. То есть, прожить на это никогда было нельзя. И иллюзий что будет когда-то можно у меня нет. Однако, наличие учеников позволяет поддерживать контекст, переключаться между видами деятельности и приносит некоторые пополнения в бюджет. И я намерен продолжать заниматься этим пока хватает времени.

Я считаю что у преподавания русского в Гвадалахаре есть потенциал. Затухает явление неприятия всего русского, весьма характерное в Мексике во время постсоветской эпохи. У меня есть ощущение некоторого возобновления интереса. Кроме того, в свете упрощения визового режима для русских может появиться заинтересованность в изучении языка для туристического бизнеса.
